I've set the custom field "City" filter to alphabetical but the city names are not shown as such. Switching to # of results does show to have an effect so I assume this is the right setting.

Sorry for the late response.
It's been a hell of a week with many releases and some issues arising.
I noticed something that is not visible with bare eyes.
Your city options which are out of order, have a space character at the front.
You can only see that from their url, after selecting an option.
e.g. "Den Burg" => "+Den+Burg", "Schagen" => "+Schagen"
* + is the url encoded character for space.
I think that the issue will be resolved if you fix that.
Do note that you have to re-save your articles with the proper values for that to work.
