I’ve reviewed the documentation, including the SEO section here:

However, I still have a question.
I’d like to know how I can configure JFilters so that only the menu item page (which acts as the homepage) is indexed by Google, and all the other pages generated by filter combinations are not indexed.

Well, the JF results page is no different than any other Joomla menu item.
That said, the setting for indexing or not a menu item is the Robots (found in the Metadata tab of the menu item).
Though, there is no setting for instructing the search crawlers to index or not subsequent pages (based on the same menu item/alias).
What you can do is to set Follow Links by Search Engines > No, either for each filter individually or in the component configuration for all filters (given that each filter has this setting set to Global).
This instructs the search bots NOT to follow the filtering links, but it is not safeguard for not indexing them.
For being able to add a no-index robots rule in the filtered pages, you may have to use a SEO extension that lets you define such conditions.
Alternatively, you can create a robots.txt file, and add your exclusion rules there.

I’ll explore the SEO extension option, I think 4SEO supports dynamic no-index rules based on the URL.
