I realized that JFilters doesn't allow filtering items for custom fields of type SQL.
Is there any way to make this feature possible?

No it is not possible to use a custom sql query for filtering.
If you are using custom sql for fetching specific values from the database, possibly your problem will be solved if you develop a custom field plugin, that follows the architecture of the custom field plugins in general.
