In Yootheme, you can create a sticky bar. On the pages where I've created a sticky bar, and the header has the following option selected, "Make header transparent" - the sticky bar function breaks when the PLG_SYSTEM_JFILTERSAJAX is enabled. 

Please advise if there is a workaround or if you can create an update to fix it.

The only thing the JFilters - Ajax plugin does, is to add an extra div that wraps your content. This div is used as the placeholder, where the results are injected in case ajax is used.

You either have to disable that plugin and ajax in our modules or fix it with some css.
I cannot help with the later, since it has to do with YT's styling.

If an extension wraps existing content into a div that will considerably change the structure of the page, and might well result in a failure of one or more features.

If the HTML is changed, that could be the reason that the "Transparent Header" doesn't work anymore.

The sequence and position of the elements in the source is very important. In particular regarding the header, it matters a lot which div follows which and how they are nested. The "Sticky" effect of YOOtheme Pro also creates a placeholder, for instance.

I cannot help with that. It needs getting to know the css of your template.
As per our terms, we do not warantee that our extension will function with 3rd party extensions or templates and we do not provide support for that.

The easiest option is to disable the "JFilters - Ajax" plugin and ajax  from the JFilters modules.
After all, YooTheme uses Ajax for page loading.
